I'm going to guess you only have intermittent communication between the OBD2 port and some or all of the modules on the car. But that's just a guess. Either that or the reader you're using is not compatible with the vehicle. Most of late 306's, and as far as I know, none of the petrol models, were fully OBD2 compliant.  Consequently Peugeot Planet 2000 is the only reliable way for those without access to very expensive professional equipment to extract fault codes.  Even then, a lot of fault codes produced are quite generic & not particularly helpful.

I'm afraid, in the end, it's impossible to provide diagnostics of faults like yours over the internet. It really needs a skilled technician with physical access to the car and a methodical process for tracing any fault.
